Someone please help me understand ebooks for Kindle/iPad

My wife loves to read. I want to surprise her with a iPad mini for Mother's Day, problem is I've never dealt with ebooks. I have Amazon Prime so I would like to continue to use it for the purchases. Now I'm pretty sure I can just download the Kindle app for iPad and she can view all "purchased" ebooks on the app. But what about ebooks she already has say in another format? I tried to upload some to Cloud storage but apparently you can't access them from the Kindle app. I'm guessing maybe to upload ebooks not purchased through Amazon to your iPad to view on the Kindle app you would have to connect the iPad to your computer and then upload them to the app??? Sorry for the confusion that I just typed but I'm not understanding how this works.

I'd look into a program called "Calibre" - it helps you organize all your books on your PC and convert between formats (pdf, mobi, ebook, etc.), it also allows you to upload them to different devices, it's very handy.
