Is there a way to make it alternate between trays after each print job?

Looking but haven't yet found anything. Why do you want this kind of behavior from your printer?

Sir. :)

This printer has two trays. Paper is constantly being pulled from tray three and rarely taken from tray two.

I believe it's wearing out the rollers faster. But in all honesty why should I care? It's the workplace printer.

Then leave tray three empty and force it to use the other. ;)

Thats the only way I know...

Or you can go into the options panel and tell it to use tray 3 as the first tray.

If it's the workplace printer, the worse that can happen is you will be putting a roller kit in it soon. Wont cost YOU a dime. Just your company :D .
