wouldn't use these cleanup tools. if need be do it manually. they screw up sometimes and then good luck fixing it.....we have plenty of users calling us with broken PCs and many used these tools at some time. they may work for the novice but I would rather recommend educating yourself about tweaking ...

check out robocopy if you are fit with command line stuff....

that's true the drive may be about to die......or some other app was using CPU and/or hdd in the background such as Windows Update, AV and the like
